Tried searching for the answer but all of the posts seem to go back to 2011 and not sure if some changes have been made since then. I typically follow the instructions laid out (https://wiki.fsairlines.net/index.php/The_First_Flight) with regards to the landing lights being on below 10,000 and anytime I'm on a runway.

Wondering if these penalties are still in the game. Specifically when I operate helicopters sometimes you are cruising for quite some time and might be flirting with that 1000ft AGL limit. Wondering if that penalty is still active in the system or if it's been changed since the wiki was written?

The penalties for lights have been removed. With too many of the advanced payware aircraft we could not reliably detect if the landing lights were off or not, so we removed it.
